I recently updated my Sony a6000 to firmware 2.0, which includes the XAVC-S codec. When I import the footage into lightworks NLE or to cliptoolz convert it reads as AVCHD. Am I doing something wrong?

I'm not completely sure what's going on there, but all of these codecs are really just rebrandings of H.264. Lightworks uses the Mainconcept H.264 codec, which is probably capable of reading all of them. If it works, go with it.
